Visiting a college seminar, he comes across Professor Alexis Leskinen and his assistant Hiyajou Maho, who were both on the same team and school as "her." There, he discovers "Amadeus," an incomplete system capable of digitally storing human memories. Okabe is invited to test out the program, as it contains none other than... "her" memories. Little did he know that the system known as "Amadeus" would once again draw him into a world of conspiracies most dark.

During the Bunkyuu Era, the Tokugawa shogunate that had remained in power for three centuries was being pressured by both foreign countries to open its borders and feudal lords who aspired to restore Imperial rule, and was on the verge of collapse due to internal and external scheming.
The political strife shifted from Edo to Kyoto, with heroes and conspirators alike attracted to the Imperial capital. At that time, a new squad called Shinsengumi was formed on the orders of the Military Commissioner Matsudaira Katamori to maintain peace and order. Only women known as "shouki", who can harness power of mystical stones known as "kishouseki", were eligible to become its members.
Okita Soujirou was working as an instructor at the Shieikan dojo in western Edo. Without any relatives, he considered the dojo master Kondou Isa and her sworn sister Hijikata Sei, who both saved his life when he was young, to be his family. When women of the dojo were called to help in forming the Shinsengumi, they asked Soujirou to disguise himself as a woman and join them. Now known as Okita Soushi, Soujirou held only one goal in him mind - to protect Isa and Sei, even if he couldn't hold the same power as a real "shouki".

However, as she was about to give him ‘happiness’, he refused it, saying that happiness is a thing borne from the heart, not something that one can receive in an instant. Despite being a ‘happiness’ giver, Aria did not know what true happiness was.

With that, she gave up her immortality to be reborn as a human and attend the school together with him.

After the graduation of the ‘legendary era’, the fighting between the student council and the public morals committee at Ryuumeikan Gakuen had simmered down. Sanagi was loved by the student council leader Hakari and also friends with the public morals committee chief Neko. He thought he could spend his days at the school quietly, but that all changed one day when a mysterious intruder was chased by the public morals committee member Kitsune.
